The group focuses on developing and applying advanced computational approaches to tackle biomedical questions such as biomarker and drug discovery. The position is part of a project aiming to use Artificial Intelligence methods to efficiently mine big biomedical data and quickly assess multivariate biomarker hypotheses formulated from multiple biomedical data sources, including biological knowledge networks, larger-scale genomics and clinical data. The post-doc employed will work on bioinformatics methods integrating biological knowledge, clinical and multi-omics data in a systems biology framework to characterize disease-relevant mechanisms and identify biomarkers.

A person to be appointed as a postdoctoral researcher shall hold a suitable doctoral degree. Positions of postdoctoral researchers shall always be filled for a fixed term (UEF University Regulations, Section 31).

The person to be appointed to the Postdoctoral Researcher Position is required to hold a doctoral degree, which may not have been completed more than five years ago at the time of accepting the position. In this context, the 5 years refer to a net period of time, which does not include maternity leaves, parental leaves, or military service, etc. 

The post-doc employed will have a central role in developing and applying approaches for the processing and analysis of omics data as well as machine learning within this project. He/She will have an inquisitive mindset, a proactive attitude, and the desire to further develop his/her skills for data science.

Applicants must hold a PhD or an equivalent degree within a relevant field, e.g. bioinformatics or informatics, or must have submitted his/her doctoral thesis for assessment prior to the application deadline. It is a condition of employment that the PhD has been awarded.

  • A solid quantitative and computational (informatics/computer science) background is required.
  • Solid knowledge and practical experience in bioinformatics is required.
  • Experience from analysis of omics data including RNA-seq is required.
  • Experience programming in a relevant programming language (e.g., R and Python) is required.
  • Practical experience working with machine learning methods is an advantage.
  • Applicants must be able to work independently and in a team.
  • Applicants must have good skills in oral and written English. 

Previous research experience and ambitions will also count during the evaluation process. 

The position is filled for a fixed-term of one year and four months with a possibility of extension. The full-time position will start in October 2020, or later by agreement. The position is filled fixed term due to PROFI-funded project work.

The salary of the position is determined in accordance with the salary system of Finnish universities and is based on level 5 of the job requirement level chart for teaching and research staff (2 967,84 €/month). In addition to the job requirement component, the salary includes a personal performance component, which may be a maximum of 50 % of the job requirement component.

The research position is filled into the Academy of Finland research project (No 332510) which aims to use Artificial Intelligence methods to efficiently mine big biomedical data and quickly assess multivariate biomarker hypotheses formulated from multiple biomedical data sources, including biological knowledge networks, larger-scale genomics and clinical data. The post-doc employed will address two major unsolved problems in precision medicine: (i) the integration of biological knowledge, clinical and multi-omics data in a systems biology framework to characterize disease-relevant mechanisms and (ii) a multi-parameter optimization strategy to identify multivariate biomarkers panel based on their predictive performance, functional relevance and clinical utility. These AI-driven technologies will be used to discover highly predictive biomarkers of cardiovascular disease (CVD) and Alzheimer disease (AD).

The post-doc employed will have a central role in developing and applying approaches for the processing and analysis of omics data as well as machine learning within this project.

We are seeking enthusiastic, highly motivated and skilled candidate preferably with a background in tumor biology or immunology for a Senior Scientist (post-doctoral) role in Solid Tumor Modelling Program in Kuopio Center for Gene and Cell Therapy. Successful candidates will have an opportunity to work in the area of tumor microenvironment and/or discovery of novel tumor targets. The candidate will contribute to the projects experimentally and scientifically, provide his/her expertise, participate in internal reporting while maintaining a laboratory-focused role. The candidate will have a proven track record of scientific productivity and ability to participate in multidisciplinary and innovative research. The individual will participate in strategic discussions, national and international collaborations and coordinate project activities.

The selected candidate will focus on work leading to the development of novel immunotherapies. The responsibilities include:

  • Characterization of ovarian and brain tumors, establishing 3-D cultures and characterization their off.
  • The candidate will participate in single-cell sequencing and proteomics characterizations involving bioinformaticist and collaborative laboratories specialised in these techniques.
  • The candidate will work together with KCT research team with extensive knowledge in cell biology, immunology and bioinformatics.
  • Effectively collaborate within the research center and national/international collaborators.
  • Lead the design and implementation experimentation.
  • Supervise young scientists and technicians working in the project.
  • Generate, analyze and interpret data. Demonstrate a high level of initiative in troubleshooting experiments and accurate data analysis. Objectively interpret data and provide conclusions regarding project results and direction.
  • Actively report research results and novelties in the field.

Qualifications: PhD or equivalent experience in immunology, molecular/cell biology, cancer biology or pharmaceutical sciences. Knowledge on high-throughput experimentation and large data analysis is positively evaluated. Strong hands-on technical skills (e.g. primary cell isolation and culture, flow cytometry, live cell imaging, setting up and developing functional assays and analytical methods) and reporting in research. Ability to multitask, manage and develop complex projects. Effective written and spoken English language skills. Excellent interpersonal and teamwork skills.

Job description

In this Geneticist position, you will have the opportunity to work with an experienced, highly motivated geneticist team that places great value in high-class clinical interpretation. We have a diverse genetic testing portfolio including, targeted variant analysis, approximately 3,900 single genes, over 220 panels across 14 medical specialties and whole exome sequencing.

Your daily work will entail analyzing the genetic data with our in-house developed interpretation tool and writing the test results into high-class written statements. Interpretation of the data requires the use of several databases, genetic tools and understanding how the clinical history of the patient matches with the findings. In challenging cases, you are supported by a group of clinical consultants in various medical specialties.  

Qualifications

Our ideal candidate has: 

  • Ph.D. in Genetics or Clinical Laboratory Geneticist degree in Clinical Molecular Genetics / Laboratory Genetics and Genomics. 
  • Excellent understanding of human genetics, inheritance models and inherited human diseases and ability to understand medical terminology and learn clinical aspects of the diseases. 
  • Knowledge of current genomic information and variant databases, in addition to experience in NGS methods. 
  • Uncompromised attention to detail. In practice this means analytical, critical and systemic approach, as well as ability to follow rules is needed to maintain coherent variant classifications throughout the team and high quality of the reports. 
  • Experience in interpreting and reporting genetic test results in a clinical setting utilizing NGS, Sanger sequencing and other methods is an asset, but similar research experience is valued as well.
  • Excellent verbal and written skills in English are a necessity.
  • Strong experience in interpreting and reporting genetic test results in a clinical setting utilizing NGS is a necessity for a possible remote position.

Virtanen Institute for Molecular Sciences, Kuopio Campus The researcher will work in a project, where hyperpolarised metabolic magnetic resonance imaging (MRI) techniques at high and low magnetic fields will be used to study cerebral ischaemia (stroke), the cause of 10% of annual deaths worldwide. Metabolic information obtained with hyperpolarisation MR techniques is optimal for stroke imaging because it reports on fast catabolic processes disturbed in stroke (e.g. lactate formation and acidosis). These questions will be investigated in four interleaved work packages, in which the necessary preclinical techniques for high and low magnetic field imaging of stroke will be explored using a range of hyperpolarised metabolic (e.g. pyruvate, glucose) and perfusion markers. Furthermore, the project will aim to deepen the understanding of hyperpolarised signal kinetics in the brain. The project is expected to result in novel tools for high and low magnetic field metabolic imaging of stroke, which will complementexisting techniques such as CT and FDG-PET. Techniques are applicable to other neurodiseases with perturbed metabolism, such as traumatic brain injury, as well as cancer research.  

The researher will work in a group led by Research Director Mikko Kettunen. The group focuses on developing new metabolic MRI techniques using hyperpolarised markers, and the project forms a part of the researcher’s PhD thesis.

A person to be appointed as an early stage researcher shall be qualified to pursue postgraduate studies, i.e. he or she is required to have completed a suitable higher university degree or an equivalent education abroad which in the country in question would qualify the person for similar academic studies. Positions of early stage researchers shall always be filled for a fixed term (UEF University Regulations, Section 31).

The person to be appointed to the position is required to hold a higher university degree in suitable field (including but not limited to biochemistry, physics, engineering). Previous experience in animal experiments or MR research is preferable but not essential. Good knowledge of written and spoken English is required. 

The position is filled for a fixed-term period of one year from 1.9.2020 to 31.8.2021. The starting date of the position can be agreed, but the selected person must start at latest on 1.11.2020. The position is filled for a fixed-term due to it pertaining to a specific project.

A position for a motivated early stage or postdoctoral researcher is available in the Academy of Finland funded project  “Transcriptional regulatory mechanisms of anti-inflammatory glucocorticoid signaling“ led by University Researcher Einari Niskanen (PhD, Docent) at the Institute of Biomedicine (School of Medicine, Faculty of Health Sciences, Kuopio campus).

The project explores the molecular mechanisms of glucocorticoid signaling. The focus is on chromatin events that lead to transcriptional repression of inflammatory genes in macrophages. The project utilizes state-of-the-art mass spectrometry and genome-wide techniques in a tight association with modeling of transcriptional regulation. A researcher selected for this position will be using various bioinformatics approaches to model the transcriptional regulation in glucocorticoid and inflammatory signaling.

A person to be appointed as an early stage researcher shall be qualified to pursue postgraduate studies, i.e. he or she is required to have completed a suitable higher university degree or an equivalent education abroad which in the country in question would qualify the person for similar academic studies. Prior experience (courses, MSc thesis project, work practice) on bioinformatics (e.g. analysis of genome-wide data) and programming are considered an advantage.

The person to be appointed to the Postdoctoral Researcher Position is required to hold a doctoral degree, which may not have been completed more than five years ago at the time of accepting the position. In this context, the 5 years refer to a net period of time, which does not include maternity leaves, parental leaves, or military service, etc.

Successful postdoctoral applicant has a doctoral degree (or nearly completed) in bioinformatics, computer sciences or equivalent suitable field, and a suitable track record of bioinformatics projects. Prior experience with next-generation sequencing data analysis, transcriptional regulation projects and machine learning applications are considered an advantage.
 
Good command of the English language is required.
