Requirements

A successful applicant has several years of experience in hands-on laboratory work and techniques related to cellular and biochemical assays, and standard molecular biology techniques (FACS, WB, qPCR, IF). Strong knowledge and experience working with mammalian cell cultures and related functional studies (e.g. proliferation) are required. Additionally, we expect that you have a suitable degree in the field of health sciences, for example, from the University of Applied Sciences.

You are highly motivated and possess interpersonal and organizational skills that allow you to interact in a collaborative work environment. Doctoral Researcher (Medical Bioinformatics)

The Clinical Chemistry lab, at the Faculty of Medicine and Health Technology (MET) in Tampere University is seeking a Doctoral Researcher to study bioinformatic approaches for integrative analysis of omics and clinical data aimed at identifying molecular signatures of cardiovascular and related diseases. The position will be full-time and filled for a fixed-term period of 12 months initially with possible extension. The workplace is located at Kauppi Campus, Tampere University.
The project will be a part of an ongoing EU project, CVDLINK aimed at utilization of real-world data sources for the enhancement of diagnosis, prognosis and risk assessment of cardiovascular conditions. During the course of the project, the student will have a wide range of opportunities to participate in international projects, contributing in bioinformatics/statsitical analysis, to build expertise in the field of medical bioinformatics.

Job description

Your task will be to develop and implement bioinformatic methods for analysis of multi-omics and clinical data in a large cohort, in integrative manner, aimed at identifying novel molecular signatures of cardiovascular and related diseases. You will be working in supportive and flexible work environment under the supervision of post-doctoral researchers with extensive expertise in Bioinformatics. The selected candidate will be able to focus on their doctoral research full-time, get supervision, and implement new ideas as a part of a research team in the positive and multidisciplinary environment of the MET faculty. Doctoral Researcher in RNA-based mechanisms – University of Helsinki

The RNAcious laboratory at the Faculty of Biological and Environmental Sciences, University of Helsinki, is recruiting a doctoral researcher to study how pathogens utilize RNA-based mechanisms to further infection in prokaryotic model organisms.

The RNAcious laboratory , led by Dr Peter Sarin, is at the forefront of exploring RNA-based mechanisms that modulate protein synthesis in response to abiotic and biotic stresses. We utilize state-of-the-art LC-MS and RNA-seq techniques to address significant questions in tRNA biology, for example how post-transcriptional tRNA modification dynamics influences host and pathogen translation during infection, how adaptation of tRNA modification affects neoplastic proliferation, and how tRNA modifications may be utilized to tune translation.

We are looking for a skilled doctoral researcher (PhD student) that will work in a vibrant and international research environment as part of a Research Council of Finland funded project on RNA-mediated pathogenicity mechanisms in prokaryotic models. The successful applicant will work on one of two focus areas: (i) characterizing the role and dynamics of viral RNA-based components during virus infection, or (ii) exploring virus infection-mediated changes in archaeal translation. The project entails collaborative aspects with other teams and universities and will be tailored together with the successful applicant based on their interest and prior experience.

Qualifications

Eligible applicants are required to have an applicable second-cycle university degree, an applicable second-cycle degree from a university of applied sciences, or an applicable education at an institution abroad providing eligibility for equivalent higher education in the country in question. The degree must be in a relevant field of research, such as molecular biology, microbiology and/or virology, biochemistry, genetics, or biotechnology, or provide equivalent skills and knowledge.

Prior experience in microbial characterization, translation studies, RNA-seq, and/or applicable bioinformatics is considered an advantage. Furthermore, successful applicants are expected to be competitive in national and international funding schemes. Good communication skills in English (oral and written) are essential, as are enthusiasm for the topic, strong motivation to learn and adapt new skillsets, and readiness to work with diverse teams.

Position details

A successful candidate will be employed initially on a full time, two-year fixed-term contract starting in September 2024 (or at a later date, by agreement). Upon positive evaluation, the contract may be extended to a total of four years (from the original start date of the position). A six-month trial period applies.

The appointee is expected to apply for the right to pursue a doctoral degree at the University of Helsinki. Your role and goals

The staff scientist position is for an academic staff member who is a specialist in research work connected to the microscale biomechanics.

The primary responsibilities of the staff scientist will include:

  • Performing demanding research in microscale biomechanics
  • Managing and planning research equipment and infrastructure related to microscale biomechanics, such as cell culturing facilities
  • Preparation and management of research projects
  • Supervision of research, including M.Sc. and doctoral theses

The expected distribution of work among various duties is 50% research, 20% teaching, and 30% service.

Postdoctoral Researcher in Computational Genomics and Machine Learning through the NORPOD program

NORPOD is a collaborative postdoctoral program of the Nordic EMBL Partnership for Molecular Medicine. The partnership is a network of four national research centers across the Nordics and the European Molecular Biology Laboratory (EMBL) , with complementary research expertise at the forefront of molecular medicine research. With the NORPOD program, the Nordic EMBL Partnership aims to foster the next generation of researchers in molecular medicine by implementing joint postdoctoral research projects to nurture strong competences and research excellence.

FIMM is currently seeking a Postdoctoral Researcher to join the Machine Learning in Biomedicine group, in collaboration with the Precision Cancer Epigenomics group at NCMM, through the NORPOD program.

Summary Of The Project

Human tumors are characterized by recurrent mutations in the well-defined cancer driver genes, but also non-mutational epigenetic reprogramming and phenotypic plasticity controlled by transcription factors (TF) are important contributors to tumorigenesis. Extensive consortium efforts have mapped the mutational and epigenetic landscapes of human cancers. However, the commonly used epigenomics methods such as ChIP-seq are correlative in nature and report a lot of spurious sites that might not be linked to gene expression, highlighting the need for novel innovative approaches to understand cancer genome and epigenome. Here, we will utilize cutting-edge long-read nanopore sequencing combined with deep machine learning approaches to model the epigenetic changes and mutational mechanisms in cancers originating from endodermal tissues. The goal is to reveal novel mechanistic details about the development of human cancer.

Tasks

The postdoctoral researcher will analyze NaNOME-seq, ATAC-seq and RNA-seq data to model the gene regulatory logic in epithelial cells. In addition, the researcher will investigate the effects of DNA adducts on methylome, transcriptome, and the gene regulatory logic.

Skills, Expertise And/or Qualifications

We expect a successful candidate to have a PhD degree from a relevant field with skills and experience in computational genomics and machine learning. Familiarity with the above-mentioned data types is an asset, as well as a strong publication record in a relevant field. Good written and oral communication skills in English are expected.

Research Group Descriptions

The Machine Learning in Biomedicine group led by Dr. Esa Pitkänen at FIMM develops novel machine learning methods and models to answer key questions in biomedicine: how do mutations arise and contribute to disease? How to accurately predict cancer patient outcomes? What is the role of inherited genetic factors in diseases? Together with our collaborators, we focus on answering these questions in cancers and hematological malignancies. We create scalable and multimodal machine learning techniques utilizing genome, transcriptome, epigenome and imaging data to build clinically useful computational tools.

The Precision Cancer Epigenomics group led by Dr. Biswajyoti Sahu at NCMM investigates the role of transcription factors in human diseases using modern genome-wide approaches for regulatory genomic features and chromatin architecture. We employ various model systems such as mammalian cell lines, 3D organoid cultures and stem cell-based methods as well as cutting-edge genome-wide approaches from ChIP-seq, CUT&RUN and HiChIP to single-nuclei multiome RNA-seq and ATAC-seq assays, epigenetics analysis using Illumina and single-molecule nanopore sequencing, and CRISPR-based approaches for genome editing. Our goal is to provide mechanistic understanding of the role of transcription factors and enhancer malfunction in development of enhanceropathies such as cancer.

Implementation

The NORPOD Fellow will be employed at the Machine Learning in Biomedicine group (FIMM, University of Helsinki, Finland). To promote collaboration between the two groups, this position will involve regular visits to and communication with the Precision Cancer Epigenomics lab (NCMM, University of Oslo, Norway). Successful candidates are expected to travel between the labs to conduct work required for the research project, foster synergies and advance our goals. Expenses related to the research visits will be covered.

Contract & salary

The job is for a fixed term of 2.5 years. A trial period of 6 months will be applied. Salary will depend upon the applicant’s level of skills, knowledge, and abilities and is based on the university salary system. The starting salary will be ca. 3,500 – 3,800 euros/month, depending on the appointee’s qualifications and experience and including a salary component based on personal performance. Standard Finnish pension benefits and occupational health care are provided for University employees. We welcome applicants from a variety of gender identities, linguistic and cultural backgrounds.

Selection process

  • The collaborating PIs of the research project will shortlist and video interview the top candidates.
  • Top candidates will be invited for an online interview, conducted by an independent selection panel where they will also be given the opportunity to pitch the project plan.
  • NORPOD Fellowships will be awarded based on the recommendation of the selection panel.
