The lab’s mission is to unravel fundamental mechanisms that control the elongation phase of transcription by RNA polymerase II (Pol II) in normal and disease states. We are particularly interested in essential and biomedically important transcriptional cyclin-dependent kinases (tCDKs) that trigger release of Pol II from promoter-proximal pausing and facilitate productive Pol II elongation along genes. We aim to exploit the knowledge on basic principles of gene regulation to help devise novel treatments of many diseases that stem from misregulated gene transcription programs. We are looking for a creative thinker with strong analytical skills and a passion for science. We expect you to formulate your own hypotheses, propose experimental design to address them, and take advantage of the laboratory/research community’s intellectual and skill resources to advance the knowledge of the field. The competitive candidate should hold an MSc degree in molecular biology, biochemistry, biotechnology or related fields. Expertise in biochemistry and molecular biology is a pre-requisite for the position. In addition, we appreci-ate fluency in the analysis of NGS data. Strong command in written and spoken English is required.

The successful candidate will receive training in biochemical, molecular biology and cell line-based functional assays, as well as cutting-edge systems biology methods, such as CRISPRi and nascent transcriptomics methods. The training will be furthered by research visits as part of our collaborations with a network of well-regarded laboratories around the globe. Current projects in the lab funded by the 4-year Research Council of Finland grant, 3-year Sigrid Juselius Foundation grant and Cancer Foundation Finland grant, Sigrid Juselius Foundation revolve around fundamental biology of tCDKs and their combinatorial targeting in cancer.

Job Description

Cancer initiation and progression depend on the interplay between heterogeneous tumor cells and the surrounding tumor microenvironment (TME), consisting of various types of stromal cells and the extracellular matrix (ECM). Our research focuses on understanding the composition and roles of tumor ECM compartments (niches) in modulating cancer cell phenotypes and fates, cancer progression and therapy resistance, at the systems biology level.

The Izzi group (https://github.com/Izzilab) is a leader in developing computational tools for the analysis of ECM in high-dimensional, multi-modal data. As a doctoral researcher in our group, you will participate in developing machine learning/AI algorithms to deconvolute the connections between ECM niches and functional cancer cell states at the single-cell, spatial, and proteomics level. Expectedly, these algorithms will help identifying druggable ECM targets in cancer, which will be validated in our cellular and in vivo cancer models.

As a member of our group, you will access a network of numerous national and international collaborations, which will expose you to state-of-the-art methodologies for ECM research and offer rich opportunities for internships, mobility, and further career development after completion the PhD in three years. The Izzi group is part of the ECM-Hypoxia research unit with six internationally strong research groups.

Who are you?

In order to succeed and enjoy the position, we expect from you:

  • Master’s or equivalent degree in bioinformatics, biostatistics, data analysis, molecular and cell biology, biochemistry, biomedicine, medicine, or related fields
  • Excellent command of R and/or Python and advanced knowledge of machine learning and deep learning
  • Experience with big data analysis (bulk and single-cell RNASeq, proteomics, spatial methods are considered an advantage)

Qualification Requirements

Position and salary

Doctoral researchers selected in the pilot programme will by default be offered a three-year (36 month) fixed-term full-time employment contract by University of Oulu. These positions are available for highly motivated and talented researchers wishing to undertake and complete training for a research-focused doctoral degree, starting 1.1.2025 at the earliest. The selected applicants are expected to start their project no later than 1.2.2025. A six-month trial period is applied in the position.

The salary of the selected doctoral researchers will be paid monthly. The salary will be based on the levels 2-4 of the demand level chart for teaching and research staff of Finnish universities. In addition, a salary component based on personal work performance will be paid (maximum of 50 % of the job-specific component). Starting gross salary will be approx. 2500-2800 € per month (before taxes).

The employment contracts are based on a total working time of 1612 hours per year, which gives the doctoral researchers freedom to plan their working hours.

We are inviting applications for a total of 15 Doctoral Researchers to the doctoral programmes of the Faculty of Health Sciences. The positions will be hosted by the Faculty of Health Sciences on the Kuopio campus and will start on 1 January 2025 (or by the end of 2025 as agreed). Role and salary

Through this call for applications, you can apply for a Doctoral Reseacher position in the Doctoral Programme in Molecular Medicine (DPMM), which is an interdisciplinary doctoral training program with the purpose of training researchers as international experts in modern biomedicine. Molecular medicine studies the causes and mechanisms of origin of diseases on a molecular level and strives to find methods to treat and prevent these diseases. The research areas in DPMM are cardiovascular diseases, neurosciences, type 2 diabetes and obesity, stem cell research, inflammatory diseases, and cancer.

The duties of a Doctoral Researcher include conducting research related to their doctoral dissertation in accordance with their approved research proposal. The aim is to complete the doctoral degree in four years of full-time study, regardless of the funding source.

Doctoral Researcher positions are filled for a maximum of three years starting from 1 January 2025 (or by the end of 2025 as agreed). In fulfilling these tasks, previous Early-stage Researcher/Doctoral Researcher positions will be considered regardless of the funding source. A trial period is applied to new holders of a position. The position is filled for a fixed term due to doctoral dissertation work related to postgraduate studies.

The position of a Doctoral Researcher may be applied for either on a full-time or a part-time basis. Part-time Doctoral Researcher positions must be co-financed with some other funding source (for example, an external grant administered outside the university that can be combined with the employment contract or a part-time employment contract with another organisation), so that the total amount of funding enables the candidate to work full-time on their doctoral dissertation. Individual months as a Doctoral Researcher may also be applied for.

The salary of the post is based on the salary system for the teaching and research staff of Finnish universities. The salary consists of a job-related salary element and a personal salary element. In this position, the job-related salary element is based on level 2–4 (EUR 2,225.83 – 2,775.28/month) of the job requirement level chart, depending on the stage of the applicant’s doctoral research and postgraduate studies. In addition, a personal salary element is paid, which is 6-50% of the job-related salary element.

We expect you to

  • to be qualified to pursue postgraduate studies; you hold a relevant Master’s degree awarded by a university or by a university of applied sciences, or a relevant applicable study programme abroad which in the awarding country gives eligibility for the corresponding level of higher education,
  • have good skills in the English language,
  • meet the student admission criteria for the doctoral programme,
  • be planning or doing your first doctoral degree,
  • be a postgraduate student registered with the University of Eastern Finland or plan to complete your doctoral dissertation at the University of Eastern Finland.

Cancer initiation and progression depend on the interplay between heterogeneous tumor cells and the surrounding tumor microenvironment (TME), consisting of various types of stromal cells and the extracellular matrix (ECM). All these events are known to associate to actions of cell secreted nanovesicles (extracellular vesicles (EVs)). Our research focuses on understanding the composition and roles of such tumor derived EVs by using in vivo and ex vivo models to develop novel cancer diagnostic and targeted therapeutic.

Who are you?

As a doctoral researcher in our group, you will participate to a team in developing EV based bioengineering technologies that aim to target drug loaded EVs to tumor cells, to eradicate them and also to provide noninvasive tumor eradication efficacy monitoring. To achieve these goals the doctoral researcher will take use of the kidney tissue engineering toolbox and the excellent infra structure to validate the therapeutic openings in preclinical models.

As a member of our group, you will access a network of multiple of national and international collaborations, which will expose you to state-of-the-art methodologies for EV research and offer cutting edge opportunities for internships, mobility, and further career development after completing the PhD in three years.

Doctoral researchers selected in the pilot programme will by default be offered a three-year (36 month) fixed-term full-time employment contract by University of Oulu. These positions are available for highly motivated and talented researchers wishing to undertake and complete training for a research-focused doctoral degree, starting 1.1.2025 at the earliest. The selected applicants are expected to start their project no later than 1.2.2025. A six-month trial period is applied in the position.

The salary of the selected doctoral researchers will be paid monthly. The salary will be based on the levels 2-4 of the demand level chart for teaching and research staff of Finnish universities. In addition, a salary component based on personal work performance will be paid (maximum of 50 % of the job-specific component). Starting gross salary will be approx. 2500-2800 € per month (before taxes).

The employment contracts are based on a total working time of 1612 hours per year, which gives the doctoral researchers freedom to plan their working hours.

The Cardiovascular Genomics Lab (Kaikkonen Lab) at the A.I. Virtanen Institute, University of Eastern Finland is seeking a highly motivated and skilled Postdoctoral Researcher. This position is part of an ERC-funded project entitled SECRET that aims to unravel the complex genetic and gene regulatory mechanisms underlying atherosclerotic cardiovascular disease (ASCVD).

The SECRET project focuses on exploring the functional impacts of specific ASCVD-associated cis-regulatory variants identified in GWAS studies. The project will initially screen how these variants influence gene regulation in key vascular cells—endothelial cells and smooth muscle cells. Following the identification of key regulatory variants, further experiments will manipulate these genes directly using CRISPR interference (CRISPRi) and CRISPR activation (CRISPRa) to observe the effects on broader gene expression patterns and cellular responses. The generated data will be used to identify convergences around gene regulatory networks, helping to uncover the mechanisms, functions, and pathways that underlie ASCVD risk.

The position is being offered as a 2-year appointment with a 1-2 year extension option. The position is filled for a fixed-term due to it pertaining to a specific project task. A probationary period is applied to all new members of the staff.

The salary of the position is determined in accordance with the salary system of Finnish universities. The salary comprises two components: a job-related salary element and a personal salary element. In this position, the job requirement level is based on levels 5-6 on the job requirement level chart for teaching and research staff. The personal salary element is 6–50% of the job-related salary element. Depending on the personal salary element, the salary will be approximately 3,500 -4,500 €/month.

The genetics, epigenetics, and evolution group lead by Ilkka Kronholm studies the properties of mutations and spontaneous epigenetic changes, parental effects, and genetic architecture of complex traits. Our research questions are focused on understanding how different intrinsic and extrinsic factors affect evolutionary adaptation. As model systems we use bacteria, fission yeast, and the filamentous fungus Neurospora crassa.

The researcher will join a Research Council of Finland funded project that studies the role of adenosine methylation in adaptation. Studies in evolutionary epigenetics have largely focused on cytosine methylation in eukaryotes. However, in bacteria adenosine methylation is an important epigenetic mechanism that is known to play a role for example, in bacterial phase variation. We have observed that adenosine methylation changes happen when bacterial populations adapt to a new environment, see for example: Bruneaux et al. 2021. Roles of adenine methylation and genetic mutations in adaptation to different temperatures in Serratia marcescens. Epigenetics 17: 861-881   https://doi.org/10.1080/15592294.2021.1966215 and Bruneaux et al. 2022. In this project we will study adenosine methylation changes in more detail and estimate genome wide the rates of spontaneous adenosine methylation changes using mutation accumulation experiments and Nanopore / PacBio sequencing. Our group has previously done mutation accumulation experiments in fungi see: Villalba de la Peña et al. 2023. Chromatin structure influences rate and spectrum of spontaneous mutations in Neurospora crassaGenome Research 33: 1-13 https://doi.org/10.1101/gr.276992.122.

In this project we will also characterise different adenosine methyltransferases present in bacterial genomes, and investigate whether adenosine methylation plays any role in antibiotic resistance and its evolution. In this project we will also characterise different adenosine methyltransferases present in bacterial genomes, and investigate whether adenosine methylation plays any role in antibiotic resistance and its evolution. While the postdoctoral researcher is expected to contribute to the current project, and jointly supervise students, there is also the possibility to develop your own interests within the framework of the project or to participate in teaching if the researcher so wishes.

Who we are looking for

You are the person we are looking for if you have a doctoral (PhD) degree in microbiology, genetics, evolutionary biology, or a related discipline with strong interest in epigenetics or microbial genetics. Previous experience with microbial work is required for this position. Experience in analysis of different types of sequencing (NGS) data, and solid understanding of statistics, and in particular the R environment, is considered an advantage. Good written and oral communication skills in English are required.

The duties, qualification requirements and language skills of a Postdoctoral Researcher are stipulated by the University of Jyväskylä Regulations and language skills guidelines. A good command of English is required, and proficiency to teach in English will be considered beneficial. The PhD degree required for the position must have been completed before starting the position. The employment starts with a trial period of six months.
