Postdoctoral Researcher position (fixed-term) for the period of 1 January 2020 – 31 December 2021.
The start of employment is negotiable. The position is fixed-term for
24 months with a possibility for extension. Trial period is 4 months.
We are seeking a highly motivated computational biologist to join the
research group of Dr Teemu Niiranen (Department of Clinical Medicine)
as a Postdoctoral Researcher. We work on a wide range of topics with a
current focus on multi-omics analysis in large-scale population cohorts.
The research can comprise both applied and methodological aspects
depending on the candidate’s interests and expertise.
The duties of Postdoctoral Researcher include the analysis of
population-level omics data (genomics, metagenomics, metabolomics etc.)
aiming at groundbreaking biological discoveries. The key data sources
include comprehensively phenotyped, large national and international
human cohorts whose plasma and/or fecal samples have been analyzed in
leading laboratories using high-throughput (metagenomic) sequencing
and/or state-of-the-art mass spectrometry. Different project areas
related to multi-omics data integration, analysis of longitudinal cohort
data, and the discovery of personalized disease biomarkers are
available.
Qualification Requirements
Qualification
requirements for the position of a Postdoctoral Researcher are stated in
the Rules of Procedure of the University of Turku. Postdoctoral
Researcher is required to have an applicable doctoral degree. They
should also be able to conduct research independently and possess
teaching skills required in the position.
A suitable candidate has:
PhD in Biostatistics, Bioinformatics, Computational Biology, Computer Science, Biology, Mathematics, Medicine or a related field
Relevant background knowledge including proven bioinformatics skills and a solid publication track record
Experience in statistical data analysis, integration, and visualization
Fluency in at least one data science language (such as Python, R, or Julia)
Ability to work both independently and in a team
Willingness to learn new and multidisciplinary skills as needed
Good communication and interpersonal skills and English language skills
Good scientific writing skills
We also appreciate the following:
Familiarity with processing genomic, metabolomic, and metagenomic data
Experience with Linux/Unix environment
Experience with computing clusters, pipelines of batch jobs or cloud- and high-performance computing
Salary
The salary is determined in accordance
with the salary system for universities. The salary of Postdoctoral
Researcher is at levels 4–6 on the job demands chart of teaching and
research personnel. The job-related salary element is 2535,20–3423,25
euros per month. In addition, a personal salary element will be
paid. The personal salary element is a maximum of 50 % of the
job-related salary element.

Tohtorikoulutettavan / projektitutkijan tehtävä dosentti Kaisa Ivaska-Papaioannoun tutkimusryhmässä
Turun yliopiston biolääketieteen laitoksessa on haettavana
tohtorikoulutettavan määräaikainen tehtävä dosentti Ivaska-Papaioannoun
tutkimusryhmässä. Tehtävä sisältyy Suomen Akatemian rahoittamaan
tutkimushankkeeseen, jossa tutkitaan luuston erittämien
säätelytekijöiden merkitystä energia-aineenvaihdunnassa.
Luu on metabolisesti aktiivinen kudos, joka erittää endokriinisesti
vaikuttavia tekijöitä eli osteokiinejä. Osteokiinit säätelevät mm.
glukoosiaineenvaihduntaa eläinmalleissa, mutta niiden merkitys ihmisellä
tunnetaan heikosti. Tutkimusprojektin tavoitteena on tunnistaa
verenkierrossa ja luuytimessä esiintyviä osteokiinejä ja tutkia niiden
säätelyä, merkitystä ja diagnostista käyttöä.
Työtehtäviin sisältyy soluviljelyä, molekyylibiologiaa,
proteiinianalytiikkaa sekä potilasnäytteiden ja koe-eläinten käsittelyä.
Kaikki aiempi työkokemus ja vahva osaaminen edellä mainituista
tekniikoista/menetelmistä katsotaan hakijalle eduksi. Ylempi
korkeakoulututkinto esimerkiksi solubiologian, biolääketieteen tai
biokemian alalta antaa parhaimmat edellytykset tehtävässä menestymiseen.
Turun yliopiston johtosäännön mukaan tohtorikoulutettavan tehtävään
otettavalta edellytetään ylempää korkeakoulututkintoa ja hyväksyttyä
tutkimussuunnitelmaa. Lisäksi edellytetään korkeakoulututkinnon
suorittamisen yhteydessä tai muutoin osoitettua kykyä ja motivoitumista
jatko-opintoihin ja tohtorin tutkinnon suorittamiseen
tutkimussuunnitelman mukaisesti. Mikäli tehtävään valittavalla ei ole
tohtorintutkinnon opinto-oikeutta häntä tehtävään valittaessa, tehtävä
täytetään aluksi nimikkeellä projektitutkija.
Tehtävässä noudatetaan kuuden (6) kuukauden koeaikaa.

Postdoctoral and/or PhD positions are available at the Institute of
Biotechnology, University of Helsinki, in the laboratory of Dr. Nicolas

is studying the evolution and development of craniofacial tissues in
non-classical reptile model organisms displaying an exceptional array of
morphologies and regenerative capacities. This is a new and exciting
research field, with the goals to elucidate the developmental mechanisms
of evolutionary changes but also to provide an evolutionary context to
the key signaling pathways of tissue regeneration.
The research projects include complementary state-of-the-art methods,
including cell biology, molecular embryology, high-throughput omics,
geometric morphometrics and functional studies, and they offer an
interdisciplinary environment for research training (see e.g., Nature
Communication (in press), eLife 8:e47702 (2019), Nature Communication
9:376 (2018), Science Advances 2:e1600708 (2016)). The exact topic of
research projects will be discussed in detail during interview.
The successful Doctoral and/or Postdoctoral candidates will have a
genuine interest in multidisciplinary research and will hold an

specialization in Cell & Developmental Biology and/or

The data analyst would be working in one of the largest genetic projects
in the world, FinnGen.
Job description:
We are looking for a bioinformatician / data analyst having experience
with functional genomics data and analyses, RNA sequencing in
particular. The data analyst would be working in one of the largest
genetic projects in the world, FinnGen. Launched in 2017, FinnGen is a
unique research project that combines genomic information with
healthcare data from national registries in search of the next
breakthroughs in disease prevention, diagnosis, and treatment. The aim
is to get 500,000 Finns to participate in the study through donation of a
sample to a biobank. FinnGen brings together academic partners, the
nation-wide network of Finnish biobanks & nine pharmaceutical
companies.
The candidate will work in as part of a research team based at FIMM,
yet will also integrate and work closely with the other FinnGen data
analysis teams based both at FIMM and at the Broad Institute of Harvard
and MIT in Boston, US. The candidate will report to Dr. Mark Daly
(Director of FIMM, one of the most cited scientists in genetics https://hcr.clarivate.com
) and Dr. Taru Tukiainen (group leader at FIMM). The successful
candidate will join an interdisciplinary team of computational
biologists, computer scientists, bioinformaticians, analysts,
epidemiologists and clinicians who are developing the FinnGen dataset.
Additionally, the candidate will work as a member of the Tukiainen group
which uses RNA sequencing in diverse types of settings to infer the
biology of sex differences in human health and disease, including the
analysis of male-female differences in various tissue types and
developmental time points, and the use of single cell sequencing to
understand detailed molecular-level phenomena.
The main responsibility will be to lead the integration of
transcriptomics and other omics data to the genetic discoveries emerging
from FinnGen to facilitate the biological interpretation of the
findings. This will include processing and quality control of RNA
sequencing (RNA-seq) data from diverse sources, integration of
transcriptomics information with genotype data via, e.g., eQTL and
allele specific expression analyses, application and evaluation of
published methods for transcriptome analyses including differential
expression and cell type decomposition, interpretation and
troubleshooting of analyses, and result visualization and reporting. The
candidate will also take part in designing the experiments and
analyses, including writing research proposals, and in reporting the
results to the FinnGen community.
Suitable backgrounds for the candidate would include a degree in
bioinformatics, genetics, computational biology, computer sciences or
other relevant field.
The ideal candidate should have experience in handling next
generation sequencing data, and specifically familiarity with RNA-seq
technology and use cases of transcriptomics data is required. This
includes the knowledge of commonly used formats and tools for
transcriptomic data processing and analysis. Experience with statistical
programming in R is highly valued, as is good Linux/Unix user skills
and skills in genetic data analysis, and willingness to learn more.
Other programming skills (e.g. Python) and knowledge of applied
statistics are an asset. Interest in biology is valued. Good command of
English is essential as we are an international research team.
The primary responsibilities of the position include:
• Aggregation, processing, and quality control of transcriptomic data
from public repositories, biobanks, as well as data sets being generated
within the project
• Analyses of transcriptomic data using analysis methods such as allele
specific expression, eQTL, differential expression, cell type
decomposition, as well as the interpretation of results
• Comparison and integration of international and Finnish transcriptomic resources
• Integration and joint analysis of transcriptomic data with genotype and phenotype information

Qualifications and experience:

prosessinaikaisten näytteiden ja vesien mikrobiologisesta tutkimisesta.
Osasto vastaa myös näiden tehtaiden tuotantotilojen ja henkilöstön
hygieniavalvonnasta sekä prosessien ja menetelmien mikrobiologisista
validoinneista. Osastoon kuuluu myös tuotekehitykseen liittyvät työt
sekä Fermionin valmistamien materiaalien tutkiminen.
Edellytykset

What will you do?
Early-stage
research on Real-Time PCR reagents to identify those that have the most
valuable attributes for use in microbiology diagnostics; including but
not restricted to research on:
polymerase enzymes
hybridisation and hydrolysis probes and other Real Time PCR chemistries
other mastermix components
lysis reagents
Executing of projects in accordance with agreed plans and schedules
Working with several different DNA extraction methods and Real Time PCR instruments and related software
Carries out basic microbiological techniques (sample enrichment, plating, ISO confirmation methods)
Fulfillment

Assisted by Senior R&D Scientist and R&D Scientist in planning own work within the boundaries of a project

How will you get here?
Polytechnic degree (Ammattikorkeakoulu) in a Biochemistry, Molecular Biology, or Engineering discipline
1 year relevant research experience preferred
Sold knowledge of Real Time PCR and enzyme technology and molecular methods
Strong knowledge of basic microbiological techniques and methods
Knowledge
of scientific instrumentation and various software applications related
to molecular biology; experience on instrumentation or software
development strongly preferred
Fluent written and spoken English and Finnish

The job: Field Applications Scientist Bioinformatics (Band 6) As
Field Application Scientist for Bioinformatics you will apply knowledge
of scientific principles, products, concepts and practices to solve a
wide variety of customer challenges across the Genotyping and
Reproductive Health applications, primarily utilizing Microarray and NGS
technologies. You will be responsible for providing pre and post-sales
technical support, training to both internal and external customers as
well as relaying customer feedback to the organization using phone,
E-mail and face-to-face meetings as appropriate. This role also requires
the scoping out and completion of custom bioinformatics projects where
creative approaches to new problems must be explored and delivered in a
professional manner.
Where will you work? Aligned
to the regional nature of the role and associated travel, the
role-holder can be home based remotely through EMEA within reasonable
distance to an international airport.
What will you do?
Provide
technical bioinformatics support for Applied Biosystems Gene Titan and
Life Technologies NGS instruments, related hardware and software
products and services within the context of Genotyping and Reproductive
Health by answering customer technical inquiries in a timely manner.
Inquiries will be received via phone, email, or during customer visits.
Deliver engaging data analysis and software training events tailored to customers
Perform world-class data analysis based on a detailed understanding of the customer’s goals.
Participate in pre-sales meetings such as customer visits, workshops or webinars.
Perform thoughtful troubleshooting experiments to identify root cause quickly
Proactively contribute to the direction of software development, documentation and training products.
Independent
self-training, on both new products and continuing education to remain
at the cutting edge of developments across Genotyping and Reproductive
Health applications.
Present technical updates and contribute to department meetings.
Who we are looking for:experience, skills & abilities
Bioinformatics experience preferably in an industrial/commercial environment – beneficial, not required
Experience in a customer facing role with evidence of sensitive case handling – beneficial, not required
In depth knowledge of bioinformatics software, resources and algorithms.
In depth knowledge of scripting in a language such as Python, Perl or R and using shell scripts.
Ability to effectively communicate, both orally and in writing, to customers and colleagues.
Ability to work independently as part of a field-based team.
Ability to manage multiple priorities
Problem-solving ability required
Minimum experience with microarrays and population based or agricultural breeding genotyping projects
Posses experience in two or more of the following fields:
Array
based genotyping technologies,Target Genotyping by Sequencing, Next
Generation Sequencing, population genetics, plant and animal breeding or
reproductive health.
This
position requires repetitive typing, and regular viewing of a computer
monitor. Requires talking on the telephone and email with customers and
attending conference calls. The post is field based and as such you are
required to provide an office in your home. Travel up to 50% of your
time may be required, as such it is recommended the successful applicant
be located within 1 hour of an international airport.

position for a Research Fellow (Post-Doctoral) in the O’Driscoll Group
at the School of Pharmacy & Pharmaceutical Sciences and Trinity
Biomedical
Sciences Institute.
Our
research group (the O’Driscoll group) at Trinity College Dublin has
extensive experience in research of exosomes and other extracellular
vesicles (collectively termed EVs). EVs are emerging as important
players in cell-to-cell communication under physiological and
pathological circumstances. Some studies have suggested significantly
more EVs in cancer patients’ blood compared to healthy controls;
other have not. We hypothesis that this conflict in observation may be
due to EVs’ heterogenous nature. Here we will more comprehensively
investigate this. In vitro and in vivo studies across
several solid tumour types implicate EVs released from
cancer cells as causally involved in invasion, angiogenesis, metastasis
and drug-resistance. Previous attempts to block EV release, and so these
consequences, have been hampered by the approaches used also affecting
EV release from normal cells that may be
important for physiological events. However, we have now established
that the microenvironment of the tumour substantially contributes to EV
release. This programme will thus investigate this, in efforts to
prevent metastasis and drug-resistance. But not all
EVs are bad! We have also successfully isolated EVs from normal
mesenchymal stem cells (MSCs) with potential as drug/miRNA delivery
vehicles. This will be further explored.
The Post-Doctoral Fellow
appointed to this post will conduct cellular and molecular research
related to this programme, assist with the day-to-day running of this
project, assist with supervising the research of
PhD students, assist with preparing timely reports for IRC and other
appropriate forms of dissemination from this study. The candidate will
hold a PhD in a pharmacology, bio-engineering, biotechnology,
biochemistry, immunology, molecular biology, biotechnology or pharmacy.
