Role and salary 

We are seeking a highly motivated and talented Bioinformatician or Computational Biologist (PhD or MSc) interested in a career path as a core facility expert to join the UEF Bioinformatics Center. The goal of the bioinformatics core facility is to contribute to research excellence through standard and customized omics data analysis, as well as to implement innovative machine learning, data integrative and multimodal solutions. The hosting core facility is located in the School of Medicine, Faculty of Health Sciences, on the UEF Kuopio campus. The infrastructure is also part of the Biocenter Finland Bioinformatics Platform.

The Project Researcher will participate in research projects and develop biomedical and multimodal data analysis solutions for UEF Research Communities in cancer, metabolic, cardiovascular, and neurodegenerative diseases. You will join the growing local network of bioinformaticians. Depending on your profile and experience, you will have the opportunity to develop your expertise in multiomics analyses, combining omics and imaging data with clinical data from local cohorts and other resources such as FinnGen. UEF core facilities in single-cell genomics, metabolomics and biomedical imaging will offer opportunities to network with domain experts. You will have access to the local high throughput computational infrastructure of the Bioinformatics Center and the Finnish national computational infrastructure of CSC. The position also offers an opportunity to participate in teaching.

The main responsibilities of the Project Researcher include:

  • collaborating with biomedical and data analysis experts in research projects,
  • pre-processing and analysing different types of omics, multiomics or multimodal data, and
  • developing state-of-the-art workflows.

The position will be filled for a two-year term from 1 May 2024 (or starting date as agreed). The position will be filled for a fixed term due to it pertaining to a specific project tasks. A probationary period is applied to all new members of the staff.  

The salary of the position is determined in accordance with the salary system of the Finnish universities. The salary comprises two elements: a job requirement element and a personal performance element. In these positions, the job-related salary element is based on level 5–6 (PhD) and level 3–4 (MSc) of the job requirement level chart, and the personal salary element is 6–50% of the job-related salary element. The estimated monthly salary at the beginning of the employment will be EUR 3.534 – 4.497/month for a PhD and EUR 2.689– 3.330 /month for a MSc.
 
Our requirements and expectations

We welcome highly motivated applicants with a bioinformatics or data science background and a high interest in biomedical data analysis.

Requirements  

  • The person to be appointed as a Project Researcher must hold a PhD or MSc in bioinformatics, computational biology, data science or a related field. Applicants with a PhD or MSc degree from other fields must demonstrate to have substantial experience in bioinformatics data analysis.
  • Good understanding of machine learning methods.
  • Experience in the analysis of at least one of the following data types:
    • Genome or phenome-wide association
    • Bulk or single-cell transcriptomics
    • Bulk or single-cell epigenomics
    • Proteomics or metabolomics
  • Strong skills in R programming, Linux shell scripting and Python or other relevant scripting language.
  • Excellent written and spoken English skills.
  • Good communication skills as well as a high degree of independence and initiative.

The following will be considered an advantage:

  • Experience in GWAS, metabolomics, knowledge graphs or other multimodal data analysis.
  • Experience in the use of containers and version control.

Doctoral Researcher position in immuno-oncology – University of Turku

We are looking for a highly motivated doctoral researcher to join the 3-year period ImmuDocs Doctoral Education Pilot project “Macrophages and neutrophils in cancer progression”, led by Professor Jyrki Heino, University of Turku.

Project description:

Malignant tumours consist of transformed cancer cells and of numerous other cell types including cancer associated fibroblasts (CAFs), tumour associated macrophages (TAMs), neutrophils, lymphocytes and endothelial cells. All cell types regulate each others’ phenotype and behaviour and cancer progression. Extracellular matrix (ECM) – mainly produced by CAFs – is an important component of the tumour microenvironment. ECM has a major impact on cancer cells, on the efficacy of immunotherapies and finally on the disease outcome.

We have developed new 3D spheroid-based methods to study the interactions of different cell types: human cutaneous squamous cellular carcinoma (cSCC) cells, CAFs and TAMs/neutrophils. Using e.g. mass spectrometry, RNA-sequencing, microscopy and cellular assays for proliferation, phenotype/plasticity and invasion the project aims to unveil the TAM and neutrophil based regulatory mechanisms of invasion and ECM remodelling. Furthermore, our preliminary results have revealed the remarkable plasticity of TAMs. The project aims to find molecular mechanisms used by CAFs and cSCC cells to regulate TAM phenotype.

In our recent paper we showed that the spheroid model can be used to successfully screen potential drug molecules (Siljamäki et al., Oncogene, 2023. PMID: 37864034). In this doctoral project the spheroids containing three different cell types will be used to test the effects of the inhibitors of critical signalling pathways. The model also allows testing of putative drug molecules targeted to macrophages and neutrophils.

Finally, we have recently established a method to combine laser capture microscopy to mass spectrometry and shown that it is possible to get detailed information about e.g. ECM composition in different tumour areas of paraffin embedded SCC tumours and their metastases. This in vivo information is critical for interpretation of the results from in vitro experiments focused on the effects of macrophages and neutrophils on the composition and organization of the ECM.

Our research

A postdoctoral position based on the EU funded project SPACE is provided in Anniina Farkkila’s lab (http://farkkilab.org), located at Biomedicum, University of Helsinki, Finland. The lab is part of Research Program for Systems Oncology, Faculty of Medicine, and Helsinki Institute for Life Sciences. We are an interdisciplinary team of clinicians, biologists, bioinformaticians, and data scientists working together to improve the treatment and lives of cancer patients.

The overall goal is to discover how the tumor cells evade the immune system in ovarian cancer, with prospects of leading to major scientific breakthroughs and successful translation of the findings into clinical trials. We aim to integrate genomic profiles (WES, ctDNA, RNAseq), with single-cell and spatial information from spatial genomics, proteomic and transcriptomic data and associate the findings to clinical data using machine learning.

We have collected a unique set of multi-omics, multi-site spatial data from more than 300 patients in the prospective Oncosys-OVA study, including sequencing, imaging and curated clinical data. Our multidisciplinary team has also developed experimental and functional models to validate findings emerging from the data, generating a unique environment to drive scientific discoveries with clinical relevance.

Our lab received a prestigious ERC grant in 2022 and has received steady funding from e.g. the Research Council of Finland, Sigrid Jusélius Foundation, and Cancer Foundation. We also actively collaborate with esteemed research institutes globally, including Harvard Medical School and Netherlands Cancer Institute.

Your mission

You will be expected to bring expertise in computational techniques on single-cell spatial multi-omics and co-mentor doctoral and master’s students.

You will have the opportunity to participate in e.g.:

  • Single-cell spatial atlas of high-grade serous ovarian cancer. Discovering associations of tumor mutations with single-cell tumor microenvironment using data science and machine learning.
  • Pixel-based spatial molecular profiling based on imaging datasets. Developing deep learning approaches for automated extraction of features from the tumor micro-environment associated with clinical-molecular profiles.
  • 3D reconstruction of the spatial structures and functional features for diagnostic and prognostic stratification of ovarian cancer patients.
  • Multimodal data integration from our large genomic, single-cell proteomic and transcriptomic datasets to find clinically meaningful features for precision oncology.

Requirements:

  • Solid background in bioinformatics or computational biology. Knowledge in machine/deep learning.
  • Experience working with high-performance computing, containers and packages. Previous experience working with clusters, cloud computing, and virtual machines.
  • Proficiency in Linux, and proficiency in programming languages such as R, Python, and Matlab (for 3D reconstruction project).
  • Previous working experiences relevant with image analysis/computer vision or single-cell omics data.
  • Basic knowledge and interest in cancer biology or immunology are expected.

Faculty of Social Sciences (Psychology) at Tampere University is seeking a motivated Postdoctoral Research Fellow to a Research Council of Finland funded project called “Early Life Intestinal Microbiota and Childhood Mental Health and Cognitive Development”.

The project focuses on the associations between alterations in human gut microbiota and emotional, social, and cognitive development during childhood. Project will also examine the role of gut microbiota as a potential mediator between the environmental factors, such as breastfeeding and maternal prenatal adversities, and child’s psychological development. The project builds mainly on already established Health and Early Life Microbiota (HELMi) birth cohort (NCT03996304) that investigates the drivers and health consequences of the early microbiota development in thousand Finnish children. The project will be conducted in collaboration between Tampere University and University of Helsinki.

Job Description

The Postdoctoral Research Fellow will study the associations between variations in human microbiota across early childhood and child’s mental health and cognitive development. The applicant is responsible of data processing and analyses as well as writing high-quality scientific papers. The applicant will also take part in designing and collecting new data. The chosen person has an opportunity to influence on their focus area within the general objectives of the project.

The Postdoctoral Research Fellow is expected to actively elaborate their research and publish in high-quality scientific journals. In addition, they must participate in the research group’s activities, present research results in seminars and scientific conferences as well as take part in writing of grant applications. The person selected for the position is also required to participate in teaching and supervision of PhD studies.

Requirements

The ideal applicant will hold a PhD in Psychology, Bioinformatics, Epidemiology, Biomedicine, Microbiology, or a similar field. Applicant must have excellent statistical skills to analyze independently large and complex biological data using R- or similar statistical environment. Previously acquired knowledge of developmental psychology, human physiology and/or microbiota is considered an advantage. The applicant is required to have the ability to conduct high-quality scientific research. The applicant must also be able to work both independently and collaboratively as part of a larger research group.

The applicant must have excellent written and oral English language skills. Knowledge of Finnish and Swedish is considered an advantage, but not necessary.

The Faculty of Science, Department of Biology, at the University of Turku invites applications for contract-based, fixed term postdoctoral researcher position for two years. Employment starts on as agreed.

The selected candidate will work within the framework of a Research Council of Finland-funded project ”Fungal parasitism along a salinity gradient: an overlooked driver of marine phytoplankton blooms” (led by Dr Silke Van den Wyngaert, https://uglylab.science/).

The project aims to explore the molecular mechanisms of salinity adaptation in chytrids, zoosporic fungi from the Chytridiomycota phylum. As lethal parasites of phytoplankton, chytrids significantly influence the dynamics of phytoplankton blooms, impacting key ecosystem processes. While traditionally isolated from and studied in freshwater environments, chytrids are increasingly observed in brackish and marine waters. The salinity barrier is considered one of the most difficult physicochemical barrier to cross, playing a crucial role in determining microbial community composition. Molecular mechanisms of salinity adaptation in chytrids will be investigated through comparative genome and transcriptome analyses.

Terveyden ja hyvinvoinnin laitoksen Terveysturvaajat-osaston Infektiotautien ja resistenssin torjunnan ohjaus -tiimi hakee Erityisasiantuntijaa määräaikaiseen työsuhteeseen ajalle 2.4.2024-31.12.2024.

THL:n Terveysturvaajat-osaston Infektiotautien ja resistenssin torjunnan ohjaus -tiimi vastaa hoitoon liittyvien infektioiden ja moniresistenttien bakteereiden seurannasta ja torjunnasta, HIV ja hepatiitti C virusinfektioiden seurannasta, Euroopan tautiviraston (ECDC) kenttäepidemiologian koulutusohjelman (EPIET) koulutettavien ohjauksesta sekä osallistuu kansallisiin ja kansainvälisiin infektioepidemiologian hankkeisiin.

Erityisasiantuntijan tehtävä on erittäin vaativa tartuntatautien seurannan ja torjunnan asiantuntijatehtävä, jossa päätoiminta-alueet ovat ECDC:n kenttäepidemiologian koulutusohjelman (EPIET) johtaminen Suomen osalta. Tehtävään kuuluu vastuu uusien koulutettavien haastatteluista ja valintaprosessista, koulutusohjelman suunnittelusta, toteutuksesta ja arvioinnista sekä ohjelman jatkuvasta kehittämisestä yhdessä ECDC:n kanssa.
Koulutusohjelma suunnitellaan ja toteutetaan yhdessä ECDC:n sekä THL:n ja kentän asiantuntijoiden kanssa. Koulutusohjelmaan sisältyy myös erilaisten kurssien ja koulutustapahtumien järjestämistä eri maissa oleville EPIET-koulutettaville.

Lisäksi tehtävään sisältyy infektioepidemiologian asiantuntijana toimiminen infektiotautien kansallisessa ja kansainvälisessä seurannassa ja torjunnassa sekä infektioepidemiologian tutkimushankkeissa.

Odotamme tehtävässä valmiutta toimia koordinoivana asiantuntijana kansainvälisissä hankkeissa infektioepidemiologian alalla.

Kyseessä on osaston toimintojen kannalta keskeinen asiantuntijatehtävä, jolla on merkittävää kansallista ja kansainvälistä vaikutusta.

Pääasiallisena työtehtävänäsi on laajentuvan genetiikan ja molekyylipatologian valikoimamme tuotteiden myynti, markkinointi ja tuotetuki koko Suomen alueella, sekä Baltian myyntiorganisaation tukeminen. Asiakaskuntaasi ovat mm. yliopisto- ja keskussairaaloiden laboratoriot ja osastot, yksityisen terveydenhuollon palveluntarjoajat sekä yliopistot ja tutkimuslaitokset. Lisäksi sinulla on työssäsi merkittävä rooli tuotevalikoimamme sekä asiakassuhteidemme kehittämisessä ja vahvistamisessa yhteistyössä muun organisaatiomme kanssa.

Odotamme sinulta

Odotamme sinulta työtehtäviin soveltuvaa koulutusta (esim. humaani- tai molekyyligenetiikan alan tutkinto) ja/tai kokemusta vastaavista työtehtävistä sekä erityisesti myyntihenkisyyttä ja halukkuutta asiakaslähtöiseen kenttätyöhön. The Finnish Hub for Development and Validation of Integrated Approaches (FHAIVE) at the Faculty of Medicine and Health Technology is looking for a Postdoctoral Research Fellow specializing in Molecular Biology. The position is full-time and will be filled for a fixed-term period of two years.

FHAIVE is a multi-disciplinary research group directed by Prof. Dario Greco, consisting of over 30 scientists. FHAIVE is a GLP accredited laboratory and is the Finnish national reference laboratory for the EURL-ECVAM validation network (NETVAL) for alternative methods to animal testing. The mission of FHAIVE is to develop and validate integrated approaches (IATA) and models for chemical safety assessment and drug development by integrating advanced in vitro techniques along with AI-based data analytics and predictive modelling.

FHAIVE focuses on advancing the fields of systems toxicology and predictive pharmacology using big data modelling, knowledge graphs, and machine learning algorithms. We have a unique combination of expertise that spans systems biology, toxicology, cheminformatics, and bioinformatics. Our vision is to merge state-of-the-art predictive toxicology and pharmacology with advanced in vitro cell culture models to address some of the major challenges arising in chemical safety assessment and drug development. FHAIVE currently receives funding from the Academy of Finland, the EU (HE, H2020, Green Deal, ERC, and IMI2 programs), the Novo Nordisk Foundation, the Finnish Red Cross, the Finnish Government, the Erkko Foundation, and the European Research Council (ERC Consolidator).

Job Description

We are seeking highly motivatedpostdoctoral research fellow with a solid background in molecular biology to join our team to work on the ERC Consolidator Project ARCHIMEDES.

The Main Tasks Include

  • Developing high-throughput molecular assays to monitor epigenetic changes upon chemical and drug exposure
  • Designing and optimising high-throughput PCR and sequencing-based assays from in vitro experiments
  • Developing high-throughput experimental pipelines by using advanced pipetting robot facilities.

Highly Valued Skills Are

  • A strong background in molecular biology and epigenomics
  • Knowledge of qPCR and DNA sequencing data analysis and modelling
  • Knowledge of dose-dependent analysis
  • Knowledge of cell biology techniques
  • Knowledge of in vitro (human models) toxicology and pharmacology.

Requirements

The ideal candidate holds a PhD degree in an applicable field of molecular biology or related subject area and has demonstrated (through published articles) the required competence. Please be prepared to provide proof of your merits when requested.

Apulaisprofessori Pekka Ruusuvuori etsii väitöskirjatutkijaa tutkimusryhmäänsä Biolääketieteen laitokselle määräaikaiseen tehtävään Suomen Akatemian rahoittamaan projektiin ”Laskennallisesti vaativa histopatologisten kudosnäytteiden mallinnus generatiivisten ja ennustavien tekoälymenetelmien avulla”.

Biokuvainformatiikan tutkimusryhmä kehittää laskennallisia menetelmiä ja ratkaisuja biolääketieteen dataintensiivisiin sovelluksiin. Ryhmä on meritoitunut erityisesti tekoälyyn perustuvien diagnostisten järjestelmien tutkimuksessa digitaalipatologian sovelluksissa. Tutkimusryhmässä on vahvaa teknistä ja laskennallista osaamista, ja tutkimusta tehdään tiiviissä yhteistyössä muiden biolääketieteen asiantuntijoiden, kuten syöpätutkijoiden, patologien ja solubiologien kanssa, kuten myös teknisten alojen asiantuntijoiden kanssa niin kotimaassa kuin kansainvälisesti. Kannustamme väitöskirjatutkijoita vierailemaan yhteistyökumppaneiden tutkimusryhmissä väitöskirjatyön aikana.

Etsimme parhaillaan uusia jäseniä projektiin, jossa kehitetään syviin neuroverkkoihin perustuvia järjestelmiä kuvasta-kuvaan muunnoksiin ja diagnostisiin sovelluksiin histopatologiassa.
