The HiLIFE – Institute of Biotechnology at the University of Helsinki, renowned for its international research excellence, is excited to announce an opening for a postdoctoral researcher to join the newly formed group of Dr. Alexander Mühleip.

Project Description

The research of the group is focused on understanding how protein complexes organise mitochondrial membranes in protozoan parasites and when disrupted by human mitochondrial disorders. The successful applicant will work on the structural and functional characterisation of protein complexes involved in mitochondrial energy conversion in malaria parasites using protein biochemistry, single-particle cryo-EM and in-situ cryo-electron tomography. Specifically, the project is aimed at visualisation of inner-membrane architecture and characterising parasite-specific modulation of membrane biogenesis. The project offers the unique opportunity to combine parasitology and mitochondrial biology with state-of-the-art structural biology techniques. The group benefits from in-house availability of a 200-kV Talos Artica microscope, complemented by access to 300-kV cryo-electron microscopes for data collection at international facilities.

About You

  • you are ambitious, goal-oriented, collegial and motivated to tackle challenging new projects
  • PhD degree (or be in the final stages of PhD submission) in cell/molecular biology, parasitology, protein biochemistry or a similar field
  • prior experience in cultivation of Plasmodium falciparum is essential
  • expertise in genetic engineering (e.g. CRISPR/Cas9) is strongly desired
  • high interest in learning structural biology methods (comprehensive cryo-EM training will be provided)
  • commitment to scientific excellence as demonstrated by a strong publication record
  • excellent command of English (working language at the institute)
  • strong communication, interpersonal, organizational and time management skills

Palkka

Koulutuksen tarkoituksena on työllistää sinut yhteistyöyritykseen ohjelman kautta. Tämä voi tapahtua ohjelman päätteeksi, tai jopa ohjelman aikana. Keskimäärin yli 80% osallistujista rekrytoituu uuteen rooliin koulutusohjelman päätteeksi. Ohjelman ajan olet yritykseen koulutussuhteessa ja yritys ei maksa sen ajalta palkkaa. The University of Eastern Finland is inviting applications for a Project Researcher position on the Institute of Biomedicine, Kuopio Campus. Role and salary 

We are seeking a highly motivated and talented Bioinformatician or Computational Biologist (PhD or MSc) interested in a career path as a core facility expert to join the UEF Bioinformatics Center. The goal of the bioinformatics core facility is to contribute to research excellence through standard and customized omics data analysis, as well as to implement innovative machine learning, data integrative and multimodal solutions. The hosting core facility is located in the School of Medicine, Faculty of Health Sciences, on the UEF Kuopio campus. The infrastructure is also part of the Biocenter Finland Bioinformatics Platform.

The Project Researcher will participate in research projects and develop biomedical and multimodal data analysis solutions for UEF Research Communities in cancer, metabolic, cardiovascular, and neurodegenerative diseases. You will join the growing local network of bioinformaticians. Depending on your profile and experience, you will have the opportunity to develop your expertise in multiomics analyses, combining omics and imaging data with clinical data from local cohorts and other resources such as FinnGen. UEF core facilities in single-cell genomics, metabolomics and biomedical imaging will offer opportunities to network with domain experts. You will have access to the local high throughput computational infrastructure of the Bioinformatics Center and the Finnish national computational infrastructure of CSC. The position also offers an opportunity to participate in teaching.

The main responsibilities of the Project Researcher include:

  • collaborating with biomedical and data analysis experts in research projects,
  • pre-processing and analysing different types of omics, multiomics or multimodal data, and
  • developing state-of-the-art workflows.

The position will be filled for a two-year term from 1 May 2024 (or starting date as agreed). The position will be filled for a fixed term due to it pertaining to a specific project tasks. A probationary period is applied to all new members of the staff.  

The salary of the position is determined in accordance with the salary system of the Finnish universities. The salary comprises two elements: a job requirement element and a personal performance element. In these positions, the job-related salary element is based on level 5–6 (PhD) and level 3–4 (MSc) of the job requirement level chart, and the personal salary element is 6–50% of the job-related salary element. The estimated monthly salary at the beginning of the employment will be EUR 3.534 – 4.497/month for a PhD and EUR 2.689– 3.330 /month for a MSc.

Requirements  

  • The person to be appointed as a Project Researcher must hold a PhD or MSc in bioinformatics, computational biology, data science or a related field. Applicants with a PhD or MSc degree from other fields must demonstrate to have substantial experience in bioinformatics data analysis.
  • Good understanding of machine learning methods.
  • Experience in the analysis of at least one of the following data types:
    • Genome or phenome-wide association
    • Bulk or single-cell transcriptomics
    • Bulk or single-cell epigenomics
    • Proteomics or metabolomics
  • Strong skills in R programming, Linux shell scripting and Python or other relevant scripting language.
  • Excellent written and spoken English skills.
  • Good communication skills as well as a high degree of independence and initiative.

The following will be considered an advantage:

  • Experience in GWAS, metabolomics, knowledge graphs or other multimodal data analysis.
  • Experience in the use of containers and version control.

Doctoral Researcher position in immuno-oncology – University of Turku

We are looking for a highly motivated doctoral researcher to join the 3-year period ImmuDocs Doctoral Education Pilot project “Macrophages and neutrophils in cancer progression”, led by Professor Jyrki Heino, University of Turku.

Project description:

Malignant tumours consist of transformed cancer cells and of numerous other cell types including cancer associated fibroblasts (CAFs), tumour associated macrophages (TAMs), neutrophils, lymphocytes and endothelial cells. All cell types regulate each others’ phenotype and behaviour and cancer progression. Extracellular matrix (ECM) – mainly produced by CAFs – is an important component of the tumour microenvironment. ECM has a major impact on cancer cells, on the efficacy of immunotherapies and finally on the disease outcome.

We have developed new 3D spheroid-based methods to study the interactions of different cell types: human cutaneous squamous cellular carcinoma (cSCC) cells, CAFs and TAMs/neutrophils. Using e.g. mass spectrometry, RNA-sequencing, microscopy and cellular assays for proliferation, phenotype/plasticity and invasion the project aims to unveil the TAM and neutrophil based regulatory mechanisms of invasion and ECM remodelling. Furthermore, our preliminary results have revealed the remarkable plasticity of TAMs. The project aims to find molecular mechanisms used by CAFs and cSCC cells to regulate TAM phenotype.

In our recent paper we showed that the spheroid model can be used to successfully screen potential drug molecules (Siljamäki et al., Oncogene, 2023. PMID: 37864034). In this doctoral project the spheroids containing three different cell types will be used to test the effects of the inhibitors of critical signalling pathways. The model also allows testing of putative drug molecules targeted to macrophages and neutrophils.

Finally, we have recently established a method to combine laser capture microscopy to mass spectrometry and shown that it is possible to get detailed information about e.g. ECM composition in different tumour areas of paraffin embedded SCC tumours and their metastases. This in vivo information is critical for interpretation of the results from in vitro experiments focused on the effects of macrophages and neutrophils on the composition and organization of the ECM.

Orion’s Immuno-Oncology (IO) research team is looking to recruit an enthusiastic and motivated Immunology and flow-cytometry scientist to join the IO team. In this role you will contribute to IO target identification and validation, coupled with being responsible for supporting multi colour flow cytometry needs. In this role you have a unique opportunity to contribute in a range of treatment modalities ranging from small molecules, large molecules (bispecific & monospecific antibodies) and CAR T cells.

The responsibilities of this role include the following (including, but not limited to);

  • Design and perform in vitro immune assays and treatment with oncology drugs in conjunction with internal project teams.
  • Desing multi-colour flow cytometry antibody panels to detection and FACS sorting of a range of Immune cells.
  • Establish and validate human and mouse in vitro primary immune cells assays to define the mechanism of action of IO drugs.
  • Co-ordinate with the line-manager to ensure timely delivery of data and report if any issues encountered or foreseen.
  • Be responsible person for flow cytometry training for internal staff and regular maintenance of flow cytometry and cell sorter instruments.
  • Provide clear reports and presentations as required and participate in project team meetings and organisation meetings.
  • Working in close collaboration with other scientists and technicians.

This is a fixed-term contract of employment (parental leave) and location is Turku, Finland.

To be a successful ideally you should have the following educational and professional work experiences:

  • PhD degree in Immunology or related field with 2+ years of relevant experience.
  • Strong and deep knowledge building multi colour panels, flow cytometry and cell sorter instruments
  • Strong in vitro research experience using primary immune cells assays is a must
  • Demonstrate ability to independently design, conduct and interpret the data from complex in vitro immune cell assays and flow cytometry is a must.
  • Demonstrate proficiency in isolation of immune cells and processing samples for multi-colour flow cytometry, multiplex ELISA, IHC, single cell RNA sequencing and gene expression analysis.
  • Competency in using graph pad prism, flowjo, nSolver software and other standard office software.
  • Excellent attention to details with strong communication skills.
  • Flexibility and willingness to learn new techniques and take additional responsibilities as a member of the research team.
