PhD student position in Synthetic Biology for Improved Cell Factories
The SECRETERS Marie Sklodowska Curie Innovative Training
Network aims to develop “ A new generation of microbial expression hosts
and tools for the production of biotherapeutics and high-value enzymes
”. The project will involve extensive collaborations between 6 academic
and 5 industrial participants, who are based in 6 European countries.
The SECRETERS partnership aims to bring about a step change in the
production of recombinant proteins, particularly Biotherapeutics and
Industrial Enzymes. Both are critical products for the EU biotechnology
sector, with combined markets in excess of $140 billion p.a.; the former
are essential for the treatment of major diseases whereas the latter
permeate every aspect of our daily life. Many proteins in these
categories pose severe problems in production, especially
disulfide-bonded proteins and new format ’difficult-to-express’
proteins. SECRETERS will train a team of 15 early stage researchers
(ESRs) to develop a new generation of super-producing microbial
production hosts, including Escherichia coli , Bacillus species and the
yeast Pichia pastoris . The project capitalizes on a series of recent
innovations and involves close collaboration between 6 academic
Beneficiaries, who provide world-leading expertise in redox chemistry,
synthetic biology and protein expression, and 5 non-academic
Beneficiaries, who include some of the world’s premier biotherapeutic
and industrial enzyme companies. It will enable the biotherapeutics
industry to produce challenging medicines at lower costs, resulting in
new drugs and wider patient access, and allow the enzymes industry to
deliver a range of powerful new products. Based on a responsible
innovation approach, with clear foci on research and entrepreneurial
training, SECRETERS will deliver a team of superbly-trained scientists,
poised to engage in some of Europe’s most important biotechnology
sectors.
We Offer
An open PhD student position is available in the field of
synthetic biology for improved cell factories in the research group of
Prof Lloyd Ruddock (http://www.oulu.fi/biocenter/groups/ruddock). The
appointed PhD student will work within the SECRETERS ITN on developing
improved systems for catalyzed disulfide bond formation in the cytoplasm
of E.coli .

The position is located at the Faculty of Biochemistry and Molecular Medicine (FBMM) (
Description Of The Project
The project is aimed at the development of new ways to
produce disulfide-bonded proteins in the E.coli cytoplasm using CyDisCo
technology. 2 nd generation CyDisCo components will be developed to
improve on the already high levels of target protein production, with a
special focus on the generation of high yields of complex proteins with
large numbers of disulfide bonds. Quantitative data on expression levels
of disulfide-bonded proteins in E.coli will be generated for modelling
by other ESRs in the consortium.
The ESR will participate in an extensive training programme, including secondments to industrial partners in the consortium.
The position is a fixed MCA actions ESR fellowship. This
position is for 36 months . The salary will be around 3000 €/month,
depending on experience. According to the ITN rules a mobility allowance
and, if eligible, family allowance are included. The starting date is
Sept 1, 2019, or as soon as possible thereafter.
A six-month trial period will be effective in the beginning of a contract.
Required Qualifications And Assessment
Excellent applicants with degrees and/or expertise in
biochemistry, biotechnology, molecular biology or systems biology are
invited. The successful applicant must hold a MSc degree in one of these
fields. Candidates who have completed required courses and whose MSc
thesis will be submitted by May 1 st 2019 will also be eligible.

Postdoctoral Researcher (Bioinformatics, Toxicogenomics and Machine
Learning) position, School of Medicine, Institute of

The position is available in the Biomedical Informatics research group (http://www.uef.fi/web/biomedicine/biomedicalinformatics) led by Dr Vittorio Fortino, in the recently launched EU H2020 project EDCMET.
The project is focused on the
development of computational methods to identify endocrine disrupting
effects of chemicals. This work will employ bioinformatics and
cheminformatics methodologies, toxicology and toxicogenomic databases,
data mining and machine learning to; (a) predict the overall biological
phenotype emerging from a chemical exposure (e.g. adaptive versus
adverse); and, (b) to identify suitable biomarkers for chemical exposure
and effect.
The ideal candidate will have a
strong background in omics data analysis, with experience in data mining
and machine learning methods applied to toxicogenomics and/or
toxicology data. She or he will have an inquisitive mindset, a proactive
attitude and the desire to work in a multi-disciplinary team. She or he
will join a vibrant scientific community and collaborate with other
scientists across disciplines, including molecular biology, systems
biology, data science and translational medicine.
A
person to be appointed as a postdoctoral researcher shall hold a
suitable doctoral degree. Positions of postdoctoral researchers shall
always be filled for a fixed term (UEF University Regulations,
Section 31).
The person to be appointed to the Postdoctoral
Researcher Position is required to hold a doctoral degree, which may not
have been completed more than five years ago at the time of accepting
the position. In this context, the 5 years refer to a net period of
time, which does not include maternity leaves, parental leaves, or
military service, etc.
The language requirements associated with
the position are defined in the Government Decree 770/2009. Members of
the university’s teaching and research staff are required to have
command of the language they give teaching in (Finnish or Swedish). The
Dean of the faculty may grant an exemption from the language proficiency

Other qualification requirements/ prerequisites
- A strong track record in omics data analysis (e.g. genome-wide, rna-seq and proteomics data analysis).
- Proficient in programming in R or
Python, basic knowledge of statistical modelling and data mining, and
ability to query databases and handle large data sets.
- Experience in using toxicology and toxicogenomic databases is a plus.
- Excellent analytical, communication and organizational skills.
- Demonstrated capability as highly
organized, a creative problem-solver, self-motivated and able to work
independently as well as within cross-functional teams.
- Fluency in written and spoken English
The
position is initially filled for a fixed-term of three years. The
full-time position will start in June 2019, or later by agreement.
The
salary of the position is determined in accordance with the salary
system of Finnish universities and is based on level 5 of the job

The position is available in the Biomedical Informatics research group (http://www.uef.fi/web/biomedicine/biomedicalinformatics) led by Dr Vittorio Fortino, in the recently launched EU H2020 project BIOMAP.

project is focused on the analysis of multi-omics data for identifying
and targeting personalized treatments in two common chronic skin
diseases: atopic dermatitis (AD) and psoriasis (Pso). The aim of the
project is to develop novel computational methods and tools for
multi-omics data modelling and the definition of disease subtypes and
predictive biomarkers. The topics of the research projects will be
discussed in more detail during the interview of the selected
candidates.
A person to be appointed as an early stage researcher shall be
qualified to pursue postgraduate studies, i.e. he or she is required to
have completed a suitable higher university degree or an equivalent
education abroad which in the country in question would qualify the
person for similar academic studies. Positions of early stage
researchers shall always be filled for a fixed term (UEF University

Hankkeen tavoitteena on selventää naisen lisääntymiselimistössä
tapahtuvan siittiöiden valinnan (’cryptic female choice’),
hedelmöittymisen sekä hedelmättömyyden molekyylibiologisia ja
immunologisia mekanismeja. Vaikka hedelmöittymisen mekanismeja on
tutkittu jo yli 100 vuoden ajan, hedelmöittymisprosessi on edelleen yksi
heikoimmin tunnetuista biologisista tapahtumista. Tämä rajoittaa paitsi
lisääntymisen ja lisääntymisongelmien, myös evoluution ja
perinnöllisyyden mekanismien ymmärtämistä.
Palkattavan tutkijan tehtävänä on osallistua näitä mekanismeja
havainnollistavaan kokeelliseen tutkimukseen ihmisellä. Riippuen
valittavan henkilön kokemuksesta, työtehtäviin voi kuulua mm.
molekyylibiologiset (mm. uuden sukupolven sekvensointi) ja
immunogeneettiset (mm. Human Leucocyte Antigen) analyysit, siittiöiden
liikkuvuus- ja kemotaksiatutkimukset sekä naisen lisääntymiselimistön ja
erilaisten ympäristöaltisteiden indusoimien siittiöiden fysiologisten

Työtehtäviin kuuluu myös kerätyn aineiston analysointi ja raportointi

Hakijalta edellytetään hyvää englannin kielen kirjallista ja
suullista taitoa. Aiempi kokemus laboratoriotyöskentelystä,
molekyylibiologisista (esim. RNA-seq analyysit ja bioinformatiikka)

Projektissa on mahdollisuus tehdä myös väitöskirjatyö, jolloin

suorittanut tai soveltuvan ulkomaisen koulutuksen, joka asianomaisessa

Tehtävään mahdollisesti kuuluva opetus ja ohjaus voidaan toteuttaa englannin kielellä.
Tehtävä täytetään alustavasti ajalle 1.7.2019-31.8.2020. Mahdollisesta jatkosta sovitaan lisärahoituksen varmistuttua.
Määräaikaisuuden perusteena on neliportaisen uramallin mukainen
opetus- ja tutkimustehtävä ja määräaikainen hanketehtävä.

Project and responsibilities
This
Academy of Finland and Novo Nordisk-funded project involves studying
genetics and molecular biology in bone metabolic diseases.

and molecular biological consequences of skeletal disease in zebrafish
models, primary cultures, and cultured cell lines. You will perform NGS
data analysis and imaging and molecular biology
analysis of the zebrafish and cells. You will also supervise
Master’s/PhD students, prepare and publish scientific manuscripts, and
write grant applications.
Qualifications
A
successful candidate holds a PhD in life or biomedical sciences.
Experience and qualification in genetics, biochemistry or animal
physiology and working with cell cultures is obligatory. In addition,
knowledge of molecular biology studies and imaging is essential.
Knowledge of NGS data analysis, bone biology, skeletal diseases, and
zebrafish studies will be advantageous.
The salary will be based on the Universities salary scheme for teaching

Haettavana olevaan tehtävään liittyvä tutkimus on osa EU:n Horisontti 2020 -puiteohjelman rahoittamaa EDCMET-hanketta (https://cordis.europa.eu/project/rcn/218991/factsheet/en), jonka tavoitteena on selvittää hormonihäirikköjen metabolisten haittavaikutusten mekanismeja ja kehittää tutkimuksessa tarvittavia menetelmiä. Projektitutkijan työnkuvaan kuuluvat tutkimuksen tekeminen ja tutkimuksen avustavat tehtävät hankkeessa. Ensisijaisena työtehtävänä on kehittää ja optimoida tumareseptoriaktivaation tutkimiseen tarvittavia solupohjaisia ja reportterigeenin aktiivisuuden mittaamiseen perustuvia menetelmiä. Tehtäviin kuuluvat myös menetelmissä tarvittavien DNA-konstruktien kloonaus, reagenssien valmistus, solujen ylläpito ja muut yleiset laboratoriotehtävät. Projektitutkijan odotetaan tarvittaessa osallistuvan myös muihin ryhmän tutkimustehtäviin.
Tehtävään valittavalta
henkilöltä edellytetään suoritettua filosofian maisterin tai vastaavaa
tutkintoa biokemiasta, molekyylibiologiasta, toksikologiasta tai muulta
soveltuvalta alalta. Henkilöllä tulee olla syvälliset
tiedot ja aiempaa käytännön laboratoriokokemusta
puhdastilatyöskentelystä ja nisäkässoluviljelystä sekä vähintään
perustiedot transfektiomenetelmistä, reportterigeenianalyyseistä ja
plasmidikloonauksesta. Tehtävän menestyksekäs hoitaminen edellyttää
omatoimisuutta,
kykyä itsenäiseen tiedonhakuun ja töiden suunnitteluun, kykyä tehdä
yhteistyötä poikkitieteellisessä ja kansainvälisessä ympäristössä sekä
hyvää suomen ja englannin kielen kirjallista ja suullista taitoa.
Tehtävä täytetään määräajalle 1.4.2019-31.12.2020.
Määräaikaisuuden perusteena ovat määräaikaiset tutkimustehtävät hankkeen
osaprojektissa.
Tehtävän palkkaus määräytyy yliopistojen opetus- ja
tutkimushenkilöstön palkkausjärjestelmän mukaisesti vaativuustasolle 2
(2033,29 €/kk). Tehtäväkohtaisen palkanosan lisäksi maksetaan
henkilökohtaiseen suoriutumiseen perustuvaa palkanosaa, joka on enintään
50% tehtäväkohtaisesta palkanosasta.

Two
positions available at the Faculty of Medicine to study the role of
microbes and microbial infections in blood malignancies. Both positions
provide ample opportunities to develop expertise on next-generation
sequencing -based diagnostics, computational
genomics, and infectious diseases together with the top national
clinicians, haematologists, bioinformaticians, microbiologists, and
geneticists.
Particularly, we are looking for:
1)
A student with a good knowledge on wet laboratory techniques and
enthusiasm to develop advanced sample preparation solutions
for the analysis of complex hostmicrobe samples. The candidate has a
background in microbiology, biotechnology, or genetics, and is familiar
with the major wet-laboratory techniques in molecular biology. He or she
can design and conduct laboratory experiments
independently and has interest in developing skills in the analysis of
giga-size biodata available in the laboratory. Prior work experience in a
research laboratory is an advantage as well as experience in working
with RNA, DNA, and/or clinical/human samples.
2) A student with experience in bioinformatics and/or analysis of large-scale biodata. The candidate has a background in bioinformatics, computer science, engineering, or genetics and masters fluently at least one of the following: Python, Perl, R, C++, or Java. The applicant has a proven ability to operate in Linux environment and is interested in developing computational solutions for the integrated analysis of genetic and clinical data and sequencing-based analysis of host-microbe infections. Experience in parallel programming and machine learning is an asset as is prior work experience on analysis of next generation sequencing data and/or large biodata collections.
Both
candidates must have good skills in written and spoken English. They
should apply critical thinking, have a proactive mindset,
and enjoy working in a multi-disciplinary team. They should have
excellent communication and interpersonal skills and are expected to
communicate results to diverse audiences. The positions are funded by
project grants from the Academy of Finland, the Finnish
Funding Agency for Innovation / Business Finland, and The Finnish
Cultural Foundation. The appointments are initially for 6 months with a possibility of extension.
