Position description
The team of Professor Veli Mäkinen is seeking for a PhD candidate in the areas of discrete algorithms, data structures, and computational biology. The position is funded by the Innovative Training Network (ITN) project “Algorithms for PAngenome Computational Analysis (ALPACA)” of the Horizon 2020 Marie Skłodowska-Curie (MSC) Work Programme. The candidate will join the Genome-Scale Algorithmics team of Professor Mäkinen, with strong links to the broad Algorithmic Bioinformatics community in Helsinki.
In our recent work we introduced a new concept called founder block graph. This is a graph structure that can model a pangenome (collection of all genomes of a species) in succinct manner. The blocks of this acyclic graph are founder sequences, i.e., predictions of DNA fragments of the ancestors of the species. Founder segments are connected from block to next block if such connections are supported by measurements from current DNA. We gave a linear time algorithm to construct small indexable founder block graphs. This feature allows to efficiently conduct genome analysis tasks on this sophisticated pangenome representation. The topic for the PhD candidate is to apply founder block graphs for human leukocyte antigen (HLA) analysis to support organ donation diagnostics. This research will be conducted together with our collaborators from the ALPACA network.
The starting date is in the early autumn 2021, with the exact date negotiable.
Requirements
The work involves research-related activities, including conducting theoretical and applied research, data analysis, writing research articles, participating in and presenting research at academic conferences, and teaching-related activities. You are also requested to do short stays at our collaborators, both abroad and inside Finland.
The ideal candidate has a strong background in discrete algorithms and data structures, and motivation to develop and apply algorithms in the context of bioinformatics. The following constitute an advantage, but are not required:
• Experience in implementing efficient code.
• Experience with handling high-throughput DNA sequencing data.
• Achievements at international programming contests such as IOI or ACM ICPC.
• Previous research experience and publications.
• Excellent written and oral communication skills in English are needed
Applicants should have an MSc degree in computer science, bioinformatics or a related field.

The position is full-time and funded for three years. Projects, duties and qualifications
The main duties of the laboratory technician consist of sample management and preparations, equipment set-up/care and customer service. The position requires previous laboratory skills in RNA- and DNA preparations and experience in other types of sample preparations are also beneficial (e.g. urine/plasma/serum/Ficoll sample preparation, electron microscopy, ultracentrifugation). Learning and setting-up workflows for high-throughput sample extractions with new dedicated equipment will be an important part of the work.
The position offers the chance to master and develop truly versatile technologies and skills both in technical as well as in customer service work in a vibrant international research institute. The Biology of Neuro-Immune Interaction Laboratory at the HiLIFE-Neuroscience Center, University of Helsinki, is led by P.I. Dr. Francesco M. Noé . We are now seeking a postdoctoral fellow to join our lab.
The position is a full-time primary research fellowship for a postdoctoral scholar interested in pursuing a career in neuroscience, particularly in system neuroscience and in neuro-immunology. Postdoctoral fellow will be expected to develop original research projects focused on understanding the biological determinants of brain activity in physiological and pathological conditions, with specific focus on traumatic brain injury and epilepsy. Our current projects include understanding the role of neuro-immunity in the development of neurodegenerative diseases, and of CNS lymphatic system in brain functions.
The fellow will work on animal models of diseases and will have the possibility to use advanced investigation tools for in vivo neuroimaging (multiphoton and focused ultrasound), electroencephalography and behavioral, as well as flow cytometry and molecular biology. Postdoctoral fellow will be involved in all the aspects of data collection and analyses, and is expected to disseminate research findings via peer-reviewed manuscripts and scientific presentations at national and international conferences. S/he will be also involved in the supervision of PhD students, grant writing and in collaborative projects both in Finland and abroad.
Who we are looking for: To add relevant expertise to our lab, we are seeking a highly motivated neuroscientist with an interest to work in a multidisciplinary and challenging environment. The successful candidate must have a PhD or MD, and experience with neuroimaging, EEG and/or flow cytometry. Previous experience in RNAseq data analysis, R, and Matlab or Python software is a plus. The candidate should also have a strong publication record, as well as project management skills, critical and analytical thinking, and social and communication skills. Fluent spoken and written English is a requirement.
The position is filled for a fixed term of one year, with the possibility to renew it, starting from April 2021 or as agreed. The salary of the position is determined in accordance with the salary system of Finnish universities. The project is in collaboration with Uppsala University, Sweden and it is a fully funded 2-year postdoc position.
The aim of the project is to investigate genomic patterns of evolution in maternally inherited symbionts that have transferred horizontally, and showed the ability to established in naive hosts.
The postdoc will utilize genomic assemblies of diverse microbial endosymbionts of Lepidoptera to conduct comparative genomic studies. The tasks of the postdoc will include
bioinformatic analysis of DNA and RNA-seq data and writing of manuscripts. Additional duties such as preparing DNA extractions for additional sequencing from available material, microinjection, microscopy, cell culture and insect rearing, might also be completed depending on the interests of the chosen candidate. For this position experience in analyses of next-generation sequencing data is necessary. We are thus seeking a candidate with a PhD degree in evolutionary biology, genetics/genomics or bioinformatics.

A Postdoctoral Fellow position is available in the research groups of Dr. Outi Kilpivaara and Dr. Ulla Wartiovaara-Kautto at the Faculty of Medicine, University of Helsinki, and Dr. Esa Pitkänen at the Institute of Molecular Medicine Finland (FIMM), University of Helsinki. Project co-principal investigators and collaborators are Dr. Caroline Heckman (FIMM), Dr. Kirsi Jahnukainen (HUS Helsinki University Hospital), Dr. Mika Kontro (HUS) and Dr. Markus Vähä-Koskela (FIMM).
Catching the early transcriptomic and genetic events in hematopoietic progenitor cells in bone marrow failure (BMF), and correlating these during progression to myelodysplastic syndrome (MDS) and further to acute myeloid leukemia (AML), may allow therapeutic intervention before the point-of-no-return. This project, supported by the iCAN Digital Precision Cancer Medicine Flagship, seeks to expand our understanding of the inherited mutations that cause BMF/MDS as well as the acquired changes that occur during progression to leukemia, using state-of-the-art molecular technologies to guide leukemia precision medicine. Our mission is to decipher leukemogenesis by meticulous multi-omics profiling of primary BMF, MDS, and AML samples.
The Postdoctoral Fellow will be leading this effort by studying how leukemias arise from premalignant conditions utilizing single-cell and bulk DNA/RNA sequencing technologies, machine learning and data analytics.
The Hematological Genetics lab is led by PI Dr. Outi Kilpivaara, and the clinical PI of our group is Dr. Ulla Wartiovaara-Kautto (https://www.helsinki.fi/en/researchgroups/hematological-genetics). Our research stems from the intriguing curiosity towards mechanisms of hematopoiesis and leukemogenesis, and furthermore, how the identified mutations or genetic variation may contribute to blood formation on a molecular level. Similarly, there is a great quest for advancing the use of genetic information in the hematologic clinics to advance the treatment of patients.
Machine Learning in Biomedicine group led by Dr. Pitkänen at FIMM develops novel machine learning methods and models to answer key questions in biomedicine: how do mutations arise and contribute to disease? How to accurately predict cancer patient outcomes? What is the role of inherited genetic factors in diseases? We focus on answering these questions in cancers and hematological malignancies. We create scalable and multimodal machine learning techniques utilizing genome, transcriptome, epigenome and imaging data to build clinically useful computational tools (https://www.helsinki.fi/en/researchgroups/machine-learning-in-biomedicine).
The ideal candidate would have a background in genetics / bioinformatics / hemato-oncology, and hold a PhD in bioinformatics, computational biology, statistics, computer science, genetics, hematology, machine learning, or other relevant field. Turun yliopiston Biolääketieteen laitos ja ympäröivä moderni tutkimusinfrastruktuuri tarjoavat vahvan tutkimusympäristön työn onnistuneelle suorittamiselle.
Tehtävään voidaan valita erikoistutkija tai projektitutkija. Tehtävänimike päätetään valitun henkilön koulutuksen ja kokemuksen perusteella yliopiston johtosäännössä määriteltyjen kelpoisuusvaatimusten mukaisesti. Erikoistutkijan tehtävään otettavalta edellytetään tohtorin tutkintoa ja kykyä itsenäiseen tieteelliseen työhön. Projektitutkijan tehtävään otettavalta edellytetään ylempää korkeakoulututkintoa.
Tehtäväkohtainen palkkaus määräytyy yliopistojen palkkausjärjestelmän mukaisesti. Erikoistutkijan palkkaus määräytyy opetus- ja tutkimushenkilöstön vaativuustason 5 mukaisesti, jolloin tehtäväkohtainen palkanosa on 2967,84 e/kk. Lisäksi maksetaan henkilökohtaiseen suoriutumiseen perustuvaa palkanosaa, joka on 6% – 50% tehtäväkohtaisesta palkanosasta. Projektitutkijan tehtävä sijoittuu vaativuustasolle 2-4, jolloin tehtäväkohtainen palkanosa on 2055,66 – 2563,09 e/kk ja henkilökohtaiseen suoriutumiseen perustuva palkanosa on 6% – 50% tehtäväkohtaisesta palkanosasta.

a Postdoctoral Researcher (Bioinformatics & Computational Sciences), School of Medicine, Institute of Biomedicine, Kuopio Campus
A Postdoctoral Researcher position is available in the research group led by Assistant Professor Vittorio Fortino in the Institute of Biomedicine, School of Medicine, Faculty of Health Sciences (UEF) in Kuopio. The group focuses on developing and applying advanced computational approaches to tackle biomedical questions such as biomarker and drug discovery. Applicants with background in bioinformatics analysis of omics data and machine learning are encouraged to apply.
The position is part of a project aiming to develop data-driven and knowledge-based approaches for the discovery of omics-informed biomarkers. The post-doc employed will work on Machine Learning and Bioinformatics methods that integrates pathway and network analysis of -omics data to identify robust biomarker signatures which are reliable in terms of predictive power as well as functional relevance.
A person to be appointed as a postdoctoral researcher shall hold a suitable doctoral degree. Positions of postdoctoral researchers shall always be filled for a fixed term (UEF University Regulations, Section 31).
The person to be appointed to the Postdoctoral Researcher Position is required to hold a doctoral degree, which may not have been completed more than five years ago at the time of accepting the position. In this context, the 5 years refer to a net period of time, which does not include maternity leaves, parental leaves, or military service, etc.
The post-doc employed will have a central role in developing and applying approaches for the processing and analysis of omics data as well as machine learning within this project. He/She will have an inquisitive mindset, a proactive attitude, and the desire to further develop his/her skills for data science.
Applicants must hold a PhD or an equivalent degree within a relevant field, e.g. bioinformatics or informatics, or must have submitted his/her doctoral thesis for assessment prior to the application deadline. It is a condition of employment that the PhD has been awarded.
- A solid computational (informatics/computer science) background is required.
- Solid knowledge and practical experience in bioinformatics is required.
- Experience from analysis of at least two different types of omics (e.g. gene expression data, genomic data – GWAS, DNA methylation data, etc.) is required.
- Experience programming in a relevant programming language (e.g., R and Python) is required.
- Practical experience working with machine learning methods is an advantage.
- Applicants must be able to work independently and in a team.
- Applicants must have good skills in oral and written English.
- Previous research experience and ambitions will also count during the evaluation process.
The position is filled for a fixed-term of two years with a possibility of extension (+ 2). The full-time position will start in March 2021, or later by agreement.
The salary of the position is determined in accordance with the salary system of Finnish universities and is based on level 5 of the job requirement level chart for teaching and research staff (2 967,84 €/month). In addition to the job requirement component, the salary includes a personal performance component, which may be a maximum of 50 % of the job requirement component.
